Two morphological index and isoenzyme markers were used to classify two populations of doubled haploid (DH) populations. The results showed that both populations showed continuous distribution from indica to japonica, most of them were indica or japonica The middle type. The DH type intermediate phenotype was mainly due to the exchange and recombination of indica and japonica genomes increasing the average genetic diversity of the population and reducing the non-random combination R2 value of the population. Canonical correlation analysis between six morphological traits and eight isozyme loci showed that there was a close correlation between the two classification methods for identifying indica and japonica. The two groups of isozymes Pj values and morphological index total score with the proportion of the parental genome has a significant or very significant correlation, indicating that the two methods can reflect the entire genome of indica japonica differentiation.
