Comparative chromatin organization revealed by HiC experiment

  One of the new sequencing technique is the so called Hi-C(High-throughput Chromosome Conformation Capture).It aims to catch the chromatin structure by observing spatial proximal DNA sequence ligation through pair-end sequencing.The resultant data can be represented as a 2-D matrix with entries (i,j) giving number of ligations observed between position i and j on the genome.HiC data is now available in a lot of model organisms including human,mouse,fly and yeast.The most significant global feature in human and mouse HiC interaction is the plaid pattern,which lead to existence of compartment.By doing principal component analysis,people found chromatin can be partitioned into compartment A and B which are active and inactive chromatin respectively.Up to now,only compartment in human and mouse have been observed.We are analyzing compartment in other species.We found it also exist in fly,but to a less extent.More interestingly,compartment B disappear in CAPH2 knock-down samples indicating CAPH2 plays an essential role in compartmentation of fly cell.Putting together,compartmentation is a phenomenon for genomes with bigger size and more complicated transcriptional scenarios.In our analysis,the two major pattern,compartment and TAD are unified in a scheme where TAD is more conserved unit and relative local,while compartment is more dynamic and longer distance.
